From what you've described it sounds like you have turned on Mirrored Folders... So you can turn them off or just uncheck the one for the Desktop. Have a look at: Add or Remove a Mirrored Folder

Rebooting my laptop fixed the issue. I had to removed the lock files and edit the vmx file as suggested above befor ethe reboot.
