Here's how I deal with it.
When I want the task bar to disappear without selecting a windows application, I click on the start button. The start menu appears outside of the task bar. Move your mouse THROUGH the start menu, exiting it from a side that is off the task bar. Then, click outside the taskbar/start menu on to whatever app you want. The taskbar will then hide.
The reason this works is because the last mouse position is at the edge of the start menu, which is outside the task bar.
Hope this helps. I too wish the taskbar just "worked" I also wouldn't mind if VMware could somehow say "don't let apps go into this area."
