Today I received a call from VMWare Support. While on the phone my boot issue was resolved and it was discussed that there would be some need to investigate the origin of the recovery envrionment on my physical disk.
After the call my curiosity peaks and I decide to have an investigation of my own so I imaged the EFI partiton, and then mounted it to have a look...

About a year ago I installed the Windows 8 preview on my disk.
I have no idea why my Mac resumed from hibernation in such a bad state or why my left click was totally not working. But after digging out an apple blue tooth track pad, my track pad on my MacBook Pro started working correctly straight away.
